Conditioning / "Sealing" Leather Pockets

After treating the pockets on my table with leather conditioner I'm now seeing lots of small round stain marks on the balls. Despite cleaning the pockets with a leather cleaner the marks continue. Any help on how to either clean or seal the leather would be much appreciated (along with how to correctly clean pockets for future reference... ;-)).
